Jatropha caudiciform help

So I rescued this plant from a neighbor. Looks like a Jatropha podagrica to me. It was previously growing in very organic garden soil and I am planning to repot it in more well-draining soil with more mineral content. I cleaned the roots and found a sizeable chunk of the root seems to have rotted or eaten away by something. It feels somewhat soft but I'll check again once it has totally dried. Is it rot and should I cut it off just in case and hope that it grows new roots?

Is it smelly too?

If so, I would scrape off any soft tissue, and allow the remainder to dry for a few days before potting up.

It's somewhat smelly. I will take no chances and do as you said..
